Your custom theme folder should be under catalog/view/theme/ as seen here in a local folder - right next to the default folder
and the theme folder should contain 3 more folders
...in which should be some files.
Is your Flower theme in this location, with its image, stylesheet and template subfolders?

It's so strange because yes it is. Do I need to do "create a new store" ? I must have done something not quite right...

Don't worry about reinstalling or changing file paths at this point, as I don't think this will help. I'm a bit baffled about how the folders can be there but no theme found via the admin panel.

Let's retrace some steps. You installed a fresh copy of v1.4.8b, and everything looked OK.Then you uploaded the theme files to their correct location. But when you visit your store admin panel, the theme name is not listed within the store template dropdown box.
I wonder, have you made any other changes to your files? Also, is the theme compatible with 1.4.8b?
Something you could try is to re-upload the theme: it's not likely, but there is a chance some files are missing.
Also, is the shop functioning as expected? Again, I'm only wondering if there may be files missing.

It's strange isn't it? OK I will try to re-upload the theme, it said it was compatible with 1.4.8b but I don't know how to check if it is really true actually...
if you put any folder whatsoever into catalog/view/theme it will show up in the dropdown (it doesn't even have to have any files in it). so you must have uploaded the theme to the wrong place, or your permissions are wrong so that the web server process does not have read permissions to the folder.

by permissions do you mean privileges like in SQL database? Or can you please tell me what I should look into?

by permissions I mean file permissions like you will probably find in your ftp client depending on which one you are using. or your file manager if you are doing it on localhost.

Oh ok, thank you, I use Yummy FTP, do you mean I have to get to the folder and right click on it?
normally yes. I'm not familiar with yummy ftp, but most ftp clients you right click and goto permissions. you will either see one or the other or both of a numerical representation like 0755 or 755 that is probably the right permissions if it is something else. or you may see user group and everyone read write execute checkboxes user should have all permissions and group and everyone should have read permissions.

thank you again for the help, it is really appreciated, permissions were OK everywhere, I am just SO lost. the template appears in the sore tab, but not the store in the "edit store" dropdown...
Then it's showing up as expected.
It never shows in the edit store dropdown. You create a new store then you choose that store then you choose the theme in the dropdown of the store tab for that new store.
That is if you are wanting to run two different stores with two different domains. If not then you simply choose the theme in the dropdown from the store tab.

Ah thank you... but why is nothing changing if I modify in my admin settings? Like if I change the name of the store it doesn't show on the storefront? Probably I just don t understand how it works... 

The changes ought to show, if you click the 'save' button after you've made them. You might need to refresh the storefront using Ctrl+F5 (...though if you use YummyFTP ,I guess you have a Mac, and I know absolutely zip about Macs

The 'Your Store' thing you see on the home page is the default logo. You can change this via Settings > Image: click on the logo, and (we hope!) the image manager appears, where you can upload your own logo.
