OC 1.5.5.1 loss of subdomains

Hello peoples,
I have had a multi-store installation on a modified OC 1.5.5.1, using pointers from the host as was the way in the day, this has been running for over 10 years with only minor glitches. In recent weeks our ‘sub domain/s ceased working. My domain host when queried about this replied "A recent update to the DirectAdmin (a version of cPanel) software broke the ability to alias or park domains. You will need to properly add the subdomains as subdomains and redirect them to your main website." - We are sorry for any inconvenience this has caused. Please let us know if you need further assistance or have any questions.

The bottom line is I need help in fixing this, perhaps it is common and others have experienced similar? Currently not even the main domain internal links are operating properly as I seem to have broken them in my attempts to put things right!
