Order went in missing orders with no notification

Hi Guys,
I am using OC 2 0 3 1 .
it never happened before.
I just got a message from paypal saying your payment is kept on hold and will be released only after tracking is updated. But i did not get any order notification from my site or paypal. I logined paypal and found payment there. I login to my website admin panel but could not find any order. so checked in missed orders and found it there. Later contacted customer but customer said that as order did not go successfully he tried 2 times, he bought from somewhere else and asked me to refund. Paypal indicates he paid 2 times.
He paid through credit card but many of my customers pay through that with no issue so far.
But i m worried if it happen next time... what should i do to rectify it to not happen again.

Yeah... SSL is showing on all pages except home page. and i am not able to understand where i made mistake as i did it myself.
Do you have idea why its not showing on home page?

What do you mean by "not showing"? SSL is site wide.
