I have been reading some opinions on running OpenCart and Joomla, but these conversations seem to have an emphasis on integration of the two. My question is, what if I have an existing Joomla site (mysite.com) and create a subdomain of marketplace.mysite.com and install my OpenCart to that. Does anyone see any issues with doing that? Any conflicts that may not be obvious to me? I'm not the most experienced in these areas. Thank you.

Joomla has its own plugin to operate with Opencart which is why, otherwise, it may not work as expected. I would suggest to post on Joomla's forum to ensure to have an update view with the recent OC version releases with Joomla.
