I am using the Journal Theme for my shop and it comes with a default search option but I want to you the "Sphinx" Search engine on my site.

Hi, I can tell you this is possible (I currently use it, Sphinx with Journal in a 1.5.6.4 Opencart).
It was a complex dedicated implementation. If you can consider to pay for a commercial dedicated integration, send me a Pm.
