If you leave items in the shopping cart for more than 3 hours any item with a option is missing that option.
To reproduce this issue 3 times:
1. I install a clean opencart 1.4.4
2. Went to store front
3. clicked on classic ipod item,
4. Selected the 8 gig option
5. added nano item also to the basket
6. clicked on backet so it on the screen
7. left for 3 hours.
8. pressed checkout / or refresh
9. the ipod classic did do include the 8 gig option.
I have two clients having this issue in 1.3.2 so I have upgraded them to 1.4.4 the issue is still around.
That would be great what is the issue is it that opencart is not saving the options in the session area?
Is there a work around for now?
What part of the code is this in so I can put a timp fix?

I did not add anything else to the basket after the 3 hours wait I just refreshed to page. Is the basket stored in the season or in the database?

Daniel you are right if I left the site alone for 3 hours the items with options are still there. So I did more testing try to retrace my steps. Here is what I came up with.
Public side of opencart
1. Add Ipod Classic with the 8 gig option to cart.
2 Add any other item to the cart.
3 goto backet page.
now in a different browser to to the admin side
1 goto the product page
2. edit the Ipod Classic quanity by one
3. save it
Now go back to the public side
click update or refresh page the the option is missing. So the option missing has something to deal with changing the product in the admin side.. Sorry I did not catch that I am testing to see if changing anything else affects it but I can get it to reproduce every time now..
