I have installed the extension according to the instructions. However, the results page looks ugly and does not fit with the other parts of the site. In addition, the YMME filter box only shows up on the home page and not on any others. How can I fix this?

sorry, commercial Mod and Theme, no chance, without having one, to check/test. 
But if the YMME filter box is a 'regular' Module, you could place it in any Page, you like.
As it is the case with other Modules.

Do you think that some of it may just be that the YMME filter box is pointing to the wrong variables in its php? I have been trying to go through the php for it and it is difficult since there are about 10 of everything.
