Ok Ive read Everything I can find and still lost as to how I specify which Shipping and which Payment options show for each store?
Your payment/shipping methods need to have multi-store support. The built-in ones do not.
If you want to use two different built-in ones for different stores, you can use Restrict Shipping Methods and Restrict Payment Methods to accomplish that. You can limit it by store, customer group, geo zone, and more.

In a standard OpenCart, you cannot configure payment and shipping methods (or, for that matter, order totals and product feeds) independently for each store in a multi-store environment. They will always use what has been configured for the default store.
Johnathan has a couple of mods (as stated in his post) that are capable. I also have something in the works in this area that covers all extensions (payments, shipping, order totals and product feeds). Demo can be viewed at Demos @ Fido-X. This is a multi-store demo. On the home page of each store is an extension list showing the settings for all installed extensions.
