It would be really nice if opencart Multi-Stores could have different shipping option zones pre multi-store.

Yes, I agree, it would be nice to be able to choose both payment and shipping methods by store.
I haven't tried it, but if you use separate templates per store, you could modify the checkout templates to manually show the options you want for that store instead of all of them pulled dynamically from the database. Technically, all the choices would still be there, but hidden from the customer and only those you want to show would be shown.

Running Opencart v3.0.3.9 with multi-stores and the default template from https://www.labeshops.com which has links to all my stores.
All of my shipping extensions support limiting rates to individual stores, or you could use of these for other shipping/payment methods:

I am looking to specify on certain products for local pick up only. Customer pays online, but on certain products, it is "pick up only". Does this program do that or which does? Will it say "pick up only"? So they know.

Yes, Category & Product-Based Shipping can do that, as long as all your rates are formula-based (not live rates like UPS or Fedex). You can set up certain groups of products to have an option that is "Pickup Only" with a 0.00 cost.
If you have live rates, you should use Restrict Shipping Methods to determine when the built-in shipping methods are available. You can restrict the built-in "Pickup" shipping method to appear when certain products are in the cart, and the other shipping methods to not appear unless those items are NOT in the cart.

Another way would be to have some means of selecting the store when loading the extensions (payment, shipping, etc.), then they could be configured individually (and independently) on a store by store basis. However, this would require modifications to several controllers, both in the admin and the front-end so that the store ID is passed through to the configurations settings. The "editSetting()" function already allows for the passing of the store ID.
