I'm having issues with discount applied since started using weight based shipping. The correct way and the old way of discount being applied was product price discounted, produced a sub-total, then shipping was added to this. Now the shipping is added to the price of the product first then discount is applied which provided a more discount than it should.
Has anyone come across this issue before, it's causing a lot of issues for us since we had more than 10 orders going through using the discount now.

This doesn't sound like a standard installation, since shipping methods are always calculated after the cart values have been calculated. Weight Based Shipping is also not affected by total, so I'm not sure why a discount would affect its calculation.
If you've installed any modifications, I would try disabling them and see if that helps. If not, try posting some screenshots of your settings and how the front-end appears, and maybe somebody can suggest something.

I took a quick look, but I don't see any discounts anywhere. I tried the Special Offer products, but that didn't affect anything. Try being a bit more specific about the type of discount you are offering, and putting up some screenshots of your admin setup (shipping settings, discount settings, geo zones, etc.). You may get someone to help you for free.
