Cleaning my store database and files

Hello,

I have a running store since three years, and I have a lot of modifications made on files and database to add new rows or tables. From a while I started to get errors in some parts of my admin, when I try to create a new category I get an error in database, and when I try to backup my database from admin I get memory error.

I replaced my files with new ones, but I still get the same errors, I need someone to solve above two problems.
