Per item shipping in v1.3 is applied to download - event though they say no shipping in admin. Haven't done a whole bunch of testing but I think this will replicate the problem.
Add one shippable item and one download. The shipping price is for 2 items. I think if I remove thw shippable item it then goes to free as it should so it seems to occur when there is a mix
