Sections of the site (namely the header and the sidebar) appear to be missing. I have already fixed the language array problem (where variable names show up instead of text) but I don't know about this one.

ok, well with 0.6 in the index.php it loads all the files in the modules directory. It seems that that your installed version is not reading any module files.
I think the directories are mixed up.
