I am using 1.2.6 now and I want to upgrade to the newest version.
If I upgrade it, will all the customized scripts in my old files be vanished?
Do I need to upgrade it version by version to the newest version, instead of upgrading it directly to newest?
You need to go version to version. There has been a lot of changes since 1.2.6 so you will have a hell of a time upgrading. If you don't have a lot of custom work, you would probably be better off just moving over your product & customer db to a new store and quickly porting other things manually. If you are using any of my mods, they all have been updated (except for Option Stock & Weight which is being redesigned)
