How do I set up OC so that upon checkout, depending on the geo zone selected (billing/shipping address), the shipping method is automatically selected for that geo zone?
I have two geo zones defined (within city and outside city). I have free shipping defined (for geo zone within city and orders above x amount). How can I define another shipping if it does not fall into the criteria as mentioned (geo zone within city and amount is less than x amount) ?

To have the appropriate shipping method show up within a geo zone, all you need is to have that shipping method support different geo zones. The first shipping method (i.e. lowest sort order) will then be automatically selected (but not applied, so the customer will have to press the "Continue" button.)
The second shipping method type you are describing is a total-based method, which isn't included in the default OpenCart installation. I have one available here: Total-Based Shipping

Quick question about Total-Based Shipping... Does it have the feature of automatically selecting the correct shipping fee (based on total and/or geo zone) ? I need something that will do that and avoid letting the customer choose which shipping is right for him/her.

Yes, Total-Based Shipping will only offer the rate that is associated with that geo zone and is in the relevant order total bracket. Unless you have multiple geo zones that overlap in the same area (in which case more than one option will be presented if someone is in the overlapping zone) it will only ever offer a single shipping option.
