Uploading to new versions, manually changing files

Hey guys,

Just wondering if it will be easy enough to upgrade to new versions of OpenCart manually replacing the files that have been changed? As I have alot of customised things in my system, and It's a pain going through and changing EVERYTHING every time there is a minor release done.

You could use a program like windiff but this could be very time consuming and be careful of files that have move to other directories or have been deleted.
