I have a few currencies in frontend, GBP, Euro, USD, AUD - When user choose their native currency tro shop the order in my OC 3.0.3.9 Admin show totals in the user's chosen currency. I don't know if this is my configuration or how to change it. I want to allow users to shop in their own currency, but I want the order values, shipping etc save in OC in my currency, otherwise it is very confusing for me.
This is just the way OpenCart works unfortunately. You would be looking at an extension or modification to change to the way you want it to work.
As per the above, also take note that editing an order does not reflect the change on currency values.
