How to add 1% to item price .... if payment method is X ?

I tried using geo-zones and tax classes .. Maybe I just don't know how to set it up. I'm on 1.4.8

Problem 1) Client buys item for $1.000,00 .. If, he chooses shipping method COD there should be an extra charge of 1% to item's cost, not shipping cost. Thus I tried using tax classes on the payment method, but didn't work. If I use tax class on the item .. then automatically it puts a 1% increase on the item's price. Where, there should only be a 1% charge if shipping is = COD.

Problem 2 ) If I want to give a 5% discount of payment is bank deposit.
