No the shop is under www.encountersmedia.be the root folder and /bohemiannymph is a subfolder.
This is where you are going wrong. bohemiannymph should NOT be a subfolder. This is a hosting configuration problem not an OpenCart configuration problem.

What you currently seem to have, assuming your document root is /home/user/public_html/ as an example, is the following.
encountersmedia.be (with and without the www) points to /home/user/public_html/
bohemiannymph.encountersmedia.be points to /home/user/public_html/bohemiannymph/

What you need for a multi-store setup would be something like the following.
encountersmedia.be (with and without the www) points to /home/user/public_html/
bohemiannymph.encountersmedia.be points to /home/user/public_html/

I did find one help page about it for DirectAdmin, but it looks like something your host would have to do for you.
https://help.directadmin.com/item.php?id=199

You your host can't sort it for you or tell what settings you need to change, you could just install a second copy of OpenCart. This would not allow you to share products and would have a second admin interface to manage the second store. Or you could change hosts.

Ok thanks that seems clear.
I just don't understand why your documentation says to create a subdomain because that points to a folder with the root in direct admin at least.
I'll try it out.

It's not my documentation. I'm just another user, like yourself. I think the documentation is like that, as that is how you would set it up if using the very common cPanel hosting.
