i faced issue that all my extensions are duplicated
before that i fixed some problem by rename this folder
catalog/model/total
catalog/model/payment
catalog/controller/payment
catalog/model/shipping
catalog/controller/module
admin/controller/total
admin/controller/payment
admin/controller/shipping
admin/controller/module

but for the duplication, i renamed all extra folder i had in old version , this feedback may can help some one

Well, it does not make it any better, trying to simply overwrite an existing Software Package with another Release, I would call such the possibly 'most unprofessional' Way, to update an existing Online Shop. One's just leaving a Mess of old surplus Sub's + Files on a server, no wonder, so many end up in plain frustration, after hopeless seeking for (even free!) assistance. Just to mention it! It's not my problem, I don't assist anyway, when it comes to such stupid doings, and their consequences...
