Is there an extension that will allow me to designate what shipping methods are available by product? I need to be able to allow us to contact customers to arrange for shipping methods and pricing for some of the furniture items in our store that are not able to be fedex or ups delivered.

Yes, Individual Shipping can do what you want. Note that it uses your shipping methods to calculate the rates, so you'll need to have other shipping methods depending on what rates you want to offer.
If you just need Fedex, UPS, flat rate, etc. then the built-in methods will suffice. If you want to contact your customers for rates, you'll need to use a $0 rate for the furniture items, and then later charge them for that shipping. I usually recommend creating a product called "Shipping", which you can add to the order after it's been placed. You can then get their credit card details over the phone, and charge them the additional amount (or the full amount) at that time.
