Is there a possibility to get the payment methods only working for specific countries?
Example:
I would like to offer the payment method "bank_transfer" only for two countries. Now I can only select the different geo zones. I could create a new geo zone including these two countries but this isn't an efficient way of working.

It's actually the most efficient way to work.
Geozones are expandable. You can make them small enough to only pertain to certain zones (states), or large enough to contain entire countries. Having a more universal expandable approach is much simpler for reuse and especially programmatically. It really isn't that hard to create a geozone one time with 2 countries in it. It would have taken less time than it takes to make this post
Geozones are a "model" meaning all code calls access them the same way and get a preset format returned. I'd actually like to see deeper geozones that let you go all the way down to the city, maybe even street level. Then you could have some payment modules filter by smaller indices and some by larger ones, all using the same geozone system.
