Can be caused by a number of things, the first action should be reaching out to your web host so that they can review it and restore files from a back-up. Or alternatively at least run a virus scan on your file structure.
If neither of those are viable options, depending on the level of customization you have deployed I would look at downloading your opencart version and re-uploading the admin folder (be sure to back-up your config.php though).

Alas the Downloads page on goes back as far as 1.5.4
I have uploaded a few pre 1.5.4 versions to the extension store as a free download

Thank you, i have tried to overwrite the admin folder using this version, but the index.php disappears when i finish the overwrite. i guess i may need to re-install it.
If i re-install it, how can i keep the current setting and inventory?

installing/reinstalling simply creates the database structure
Simply uploading and overwriting the files should fix any file errors
If you have vqmod installed, disable all mods/extensions in the vqmod/xml folder apart from vqmod_opencart.xml
Very strange that index.php is disappearing. I have never heard of that before.
