add script not working in custom position

I have created a custom position for slideshow to be displayed in header . But in custom position add script is not working is something i didn't add correctly? . For other position like content top add script is working. When i add the css and script files directly in header.tpl the slideshow is working i.e., in displaying correctly in custom position.
