Duplicate Content Improvements

I have just checked webmaster tools and have overnight had a drastic increase in HTML Improvements, We now have 45 duplicate meta desc and 38 duplicate title tags. (for the last couple of months all the errors have been gradually decreasing)

The errors in question are all subcategories being crawled and listed twice eg:
/night-wear/pyjamas
/pyjamas

The structure is actually Night Wear as a parent category with pyjamas as a child category, I can see canonical on the category page <link href="http://www.aislings.co.uk/night-wear" rel="canonical" /> and also on the sub category pages <link href="http://www.aislings.co.uk/pyjamas" rel="canonical" />

Any Ideas what the problem is and how I can try to sort it out.

I typed in random non existent urls on that site and it was always loading a category page and never a 404 page not found.
