I have made changes to the code for it to fit at the moment, but to have it in the core would be such a bonus. It seriously limits design potential having a fixed colour background, if its transparent it will fit with any design then.
Just an idea, I can't see any reason not to have it as default.
If the product div is set to ... say... orange, then he want's the transparent PNG to take on that orange color.
Honestly, I don't think I've tried uploading a transparent PNG image yet so I'm probably not much help here. I have written a few image uploaders in the past and if I remember correctly you have to deal with the alpha blending to retain the transparency of an image. Maybe it's something they haven't added in yet. I really don't know though.

I think the imagetruecolor functions in php that are used to properly resize cause the final image to be a jpg and lose transparency. I did try once to make it keep transparency using the Alpha argument, but it didnt' seem to work right for me. I haven't tried since
