We have some items which have special price .
Also , we offer discounts based on order total .
However , we don't want to give any discount for the special priced products .
Any advice .

You can do this with Formula-Based Fee/Discount. You'd set up a charge like this, and use a "Total Value" rule to exclude products on special:

Title: 5% Off When Purchasing $100+
Group: A
Charge Type: Total
Charge Field: 100-99999 = -5%
Rule: Total Value = Non-Discounted Sub-Total
