I have a fresh install of opencart 1.5.4.3.
Whats the best way to point my domain to my sub folder?
1. Use the option under my hosting control panel - I can point the domain to /SHOP/
2. Use the .htaccess file and put in RewriteBase /SHOP/
3. Use both options together?

What if I am going to use SEO Friendly URL's, it says on the instructions to set the .htaccess to /SHOP/... Or would in my case, this would be done behind the scenes in my hosting, so no need to make any other updates?
If you point your domain to the SHOP folder it will become your site root and SHOP won't be a part of the URLs.
If you point your domain to the parent folder of the SHOP folder and install OC to the SHOP folder then your site links would contain SHOP in them and you would need to add .htaccess rewrite rules to hide SHOP from URLs.
