I bet this has been covered multiple times, but I'm tossing it out there.
How do you get the most out of all of these. What is the real intended differences and maybe pros and cons of using one over another?
I have a pro audio gear (like musiciansfriend.com, etc.) site, for instance, and I am trying to figure out how to use these the best. I also have Mega-Filter Pro installed.
Any thoughts?

Not exactly sure what you are confused about, but I'll take a stab at answering your questions.
Categories is for navigation - making it easier for your customer to find what they want. Using your music example, Guitars, Drums, Horns, etc would all be categories. You can use categories in place of filters and tags, though it is best to keep your categories fairly broad as the more categories you have, the slower your store may run (not to mention it getting unweldy for your customers to browse thru).
Options are choices for that particular product. For example a guitar that comes in options: red, blue, black, etc.
Attributes are details about that product that you can configure as you need (or ignore if you don't need them). For example an amp might have attributes listing it's power source, compatible components, etc.
Filters are so customers can narrow down the category to only see what they are looking for. For example guitars might have a filter for electric or acoustic or whatever (not into music that much lol) and one for colors like black, red, blue, natural wood, whatever. Depending on how many products you have, you might not need to set these up, but if you have a lot, than it would make it easier for your customers.
You didn't mention tags but they are sort of filters as well letting you group your products as you'd like for easier browsing by your customers - like 6 string, 4 string, whatever.

It seems there is a good amount of overlap on these and no real clear way to use them. Like your example of the different colors of guitars, those are probably not good categories, but they can be options, attributes, filters, AND tags.
I am just trying to get some good advice without assuming I'm an idiot.
