When I create an item, lets say a branded hoodie with the sizes small, medium and large. In the data tab within the product options, you can add how much stock there is on the item. Great if the item only has 1 size, not great when there are several different stocks for each size.

In the options tab, I added a size option which users have to choose a size for the item. Lets say I have got 1 small, 1 medium and 1 large. Someone buys 1 small and 1 medium of the same item. When the stock is gone for both small and medium, they disappear. We are now left with 1 large product to sell. When someone buys this, all stock is gone. However, the product still says the item is still available to buy?

I cant set the quality to 0 because then it will be out of stock (I have a vqmod for this).

Any ideas how to get around this or a fix?

If you have:

Small - 1
Medium - 1
Large -1

Then for the main stock quantity of the product, put 3.

That's what I thought so I tested it and it doesn't seem to subtract the menu stock quantity. Seems rather odd.

Admin > Catalog > Products > Edit some product > Data tab > Subtract Stock: Yes

Is the "Subtract Stock" set to "Yes"?

Yes, the subtract option is on yes.

Also, the subtract option in the options tab is also on yes.
