Is there a way to make a category that is a top-level category in one store a sub-category in a different store? Below is an example of what I am wanting to do:

BAGS STORE
red-bags-category
blue-bags-category

BELTS STORE
red-belts-category
blue-belts-category

CLOTHING STORE
bags-category
--red-bags-category
--blue-bags-category
belts-category
--red-belts-category
--blue-belts-category

Its not simple. Options
1. Find an extension that enables menu control in multi store, i believe some of the mega style menus may enable you to select the exact categories to show where.
2. Try to adapt the theme for each store - by changing the way the menu shows the categories. you would edit the 'menu' to show exactly the links you want using PHP/JS etc. However (1) above would be easier

I use the default2 template which includes a gearbox module for custom menu. But there are other custom menu creators too.

The down and dirty way is to create a different template for each store and modify the menu manually for each. That is how I did it before I started using default2.
