Those modules aren't actually added. The ones that are ACTUALLY added are the ones that have a red minus button next to them. I agree, it's confusing, but once you know that then it should make sense.

I think stock gets replenished when an order moves from a Processing/Complete order status (as set in System > Settings) to a non-Processing/Complete status. Because of this, I think if you make "Refunded" one of those statuses, it should prevent the stock incrementing.

Just for others that find this info, ocMod (and vQmod) can only affect .php files. It cannot affect .css and .js files, so you need to load the file separately and put that into the header.php file, or just add the CSS/javascript directly into a front-end template file.
