With VQMOD or VQMOD you have to run the install procedure for each. There is an install folder with VQMOD and you should run the index.php file from that folder to install.

Hi webdotscnsc,

I will assume you mean Multi-Store not Mlti-Site... The most common reason the same banners show for each site is because you are showing the same site. This reason would be that you have not terminated the URL in the store settings with a trailing slash.

Yes, as noted you would need to use VQMOD to use the XML to make the changes. However I would stay on v2.1.0.x until they get v2.2.0.x sorted out. Yes, NEVER move binary files in ASCII. I try not to move in ASCII at all... As far as the admin folder, not a clue. OpenCart has an admin folder or are you saying the folder you installed OpenCart in was names admin? If so that may cause issues...

I would not go to v2.2.0.0, it is not production ready yet. Move to v2.1.0.x and apply the fixes and you will have a pretty stable system. You never mentioned you were attempting to upgrade, that comes with its own set of issues.

Use this information to upgrade and fix your site to make it stable

To see the files in file manager you have to un-hide protected files, then you will see .htaccess if it exists. Otherwise just rename htaccess.txt to .htaccess (yes the dot is first)
