Just guessing, but was your SSL cert renewed recently? Unexpected problems can occur at that point, eg if the cert is issued for https://yourdomain.com and your config file paths are set up for https://www.yourdomain.com.

No, the store doesn't have to be at the root. You can make a subfolder such as /store and upload the folders there. Two things are a concern here: 1. Either of the ones you mention would be fine, in my view. :) One suggestion is to balance the cost of the SSL with the needs of the store.
