Hello,
I've recently faced a problem. When i add custom fields in checkout when the cusotmer completes the order the email or even the invoice template in admin side does not show these fields.
Could you tell me why does this happen?

Yea you are right... custom fields are not included in the invoice function. At this point you'd likely need a custom mod to add it to the invoice until it gets added to the core
