From the provided htaccess.txt:

# SEO URL Settings
RewriteEngine On
# If your opencart installation does not run on the main web folder make sure you folder it does run in ie. / becomes /shop/

What you do depends upon what is the actual root path of the subdomain. Where is the store folder on disk in relation to /public_html or in relation to /home? When you made the subdomain, you could have specified a document root. Of course that depends on what tool you used to create the subdomain, I use Cpanel and get the the option to specify a document root, if you do not specify a document root, I believe the default location is outside the web root.

thank you mc49285 for your reply, from cpanel there is an option of subdomain and from that i create this subdomain, the document root is public_html/store. please advise

If that is true, then Cpanel wrote to your .htaccess file in public_html with the redirection. So the RewriteBase /store/ goes into a .htaccess file in the store directory, not the public_html directory.

so what you are saying that i have to put the RewriteBase /store/ and not leave it blank (i.e. RewriteBase /) for the SEO to work?

Just use rename the htaccess.txt and rename to .htaccess in the store root.
