Links not working .... help!

Hi, I installed open cart ages ago onto my server and have not used it since then, but just today i updated it to the lates version and then edited the template to what it is now, I've changed nothing except the template but none of the links will work
none of the buttons in the menu will work????

Did something happen during the install??

Also I now have no extensions in my admin panel.... before i think I had a paypal payment extension somewhere but I can't find it now??? The version I upgraded to was 0.7.8

I've got OpenCart version 0.7.8 on my website at this link: http://shop.highwoodhealth.org
But none of the links will work???
I just tried installing Open Cart version 0.7.8 again at a different location at http://www.highwoodhealth.org/shop7 But again No links????

I can't figure out whats wrong?

I've noticed some sort of problem maybe??? that the links on my website http://www.shop.highwoodhealth.org point to addresses such as:
http://shop.highwoodhealth.org/account

Rather than http://demo.opencart.com/[b]index.php?c ... ount_login [/b]
which is what it should be and it works if I go to: http://shop.highwoodhealth.org/index.ph ... ount_login

but the button links do not go to the right places????

How can I change this????

Yep I've upgraded to version 0.7.9 and it is working fine now
