Any help would be hugely appreciated.
I have OpenCart installed in the site root (public_html). I have a knowledge base script and help desk script I need to integrate into the cart.
How can I make the cart's templates work in a sub-directory? If I try to (php) include left.php and left.tpl I just get invalid variable errors.
I have the db connected, and the config.php file included but can't figure out how to make the variables work.

I have an application (knowledge base software) installed in a sub directory and would have liked to have the left column (categories, Information, etc) and the header work (basically a wrapper for the kb). I really don't want to use an iframe.

Next, to add what you want you have only to look inside the files in the folder ../catalog/controller/modules/
There you will find all you need to add what you want to the OC framework.
Basically create a new module (or modules) and go ahead.
