I have more store running ok, I was curious if opencart handles refund on the payment side ?. If a customer contacts me and said they ordered the wrong product, I then change or remove the product, should opencart be amending the payment that was made or do I have to do that manually ?, I am using stripe as my payment process.

You have to do this manually, OC has no Function to 'reverse' payments automatically.

To refund, you'd need to log into your Stripe account after editing the order, and refund the portion of the order that was changed. My Stripe Payment Gateway adds a "Refund" link to the order history, so you can do it from there directly without having to log into Stripe.
