I was using my old webstore for 3 years but I rebuilt my webstore by the help of OpenCart. And I copied my previous URLs into OpenCart... category URLs, products URLs, I copied all of them... And now a visitor can see these links in my website like that:
http://www.mywebsite.com/product-page (as same as my previous webstore)
But the problem is; Google has added "index.php?_route_=" in URLs in search results and made them like that:
http://www.mywebsite.com/index.php?_route_=product-page
Because of this wrong indexing I am loosing my position in search results day by day... Please help me about this problem! Why is Google revising my URLs like that? How can I make Google index my website as same as before??? I hope someone can help me.

You have to enable it from the system->settings page.
It's under the server tab and the option you want is Use SEO URL's set it to yes.

To use SEO URL's apache module mod-rewrite must be installed and you need to rename the htaccess.txt to .htaccess.

Maybe you misunderstood me. I am already using SEO URL setting... After I enable it, the URLs are looking as same as my 3 years old URLs in the address bar. But Google is indexing the URLs different.. It is so weird... Google is not indexing the same URL in address bar. It is adding "index.php?_route_=" in URLs...
Well check the last date google has cached. That might be your problem. They may have crawled it before you added the SEO URL's. You can always submit your website to google again.

Thank you for your effort about helping me, KollanH but my problem is not about SEO URL. Because I enabled SEO URL at the begining of using OpenCart. Since that the URLs are correct in address bar. They are as same as my old website. But Google doesnt see these links I think. Google is detecting another URLs type...

But Google cached this URL as http://www.cescesor.com/index.php?_rout ... 157-2.html
Even the URL is correct in address bar, it seems different in Google's search results... My problem is this... I lost the power of my back-links on internet because Google forgot my previous URLs which is 3 years old...
How can Google detect this different URL? I really dont understand the reason...

Go to the administration page extensions->product feeds and install/enable both google base and google sitemap
That should fix your issue next time google crawls it.
As for your listing on google; the cached version is December 02 2012. So if you haven't changed anything since then I don't know what to tell you. Your site is setup correctly though. I see no errors with anything.
