I recently need to add multistore to my installation, i followed tutorials and googled help, i appear to have done everything as needed, but when i put my subdomain in, it comes back to my main .com!
I am 99% sure its the setting for the root folder thats the issue!
i am on hostpapa if that helps
example, www.main.com -) main shop
khan.main.com -) changes to www.main.com and shows main shop.....
any pointers where to check?
url in store settings should be total url
http:/khan.******.com/
http:/khan.******.com/

See if this solution works for subdomains: viewtopic.php?f=181&t=200167&p=705674#p705678 . However, these modifications are for SEO URLs.
