If you have OpenCart installed in a folder, like for e.g. http://yourdomain.com/test and if you enable SEO, the site is not working.
It only works if you copy config.php and index.php files from the test folder into the root, i.e. into http://yourdomain.com

Just a thought but have you edited the .htaccess file (about 20 lines down) to add your folder name? i.e. if your shop is in a folder called "shop", it should read "RewriteBase /shop" instead of "RewriteBase /"

Nope, pretty sure you need to edit that line of the .htaccess file yourself if you're using Open Cart in a sub-directory
no the script does not do it during install. you have to edit the file, and it sould be RewriteBase /foldername/ make sure you have the trailing slash too or it won't work.
